"I am the governor of the people of Lombardy, not of the parties," Fontana said after being re-elected as head of the region that includes Milan.
The election of Francesco Rocca, meanwhile, ends a decade of rule by the centre left in the region which includes Rome.
"Our aim is for us to govern the region for 10 years," Rocca said.
Deputy Premier and Infrastructure Minister Matteo Salvini said that "having won by a landslide shows that the citizens appreciate what we are doing in (central) government".
But Salvini, whose League party performed respectably after a relatively poor showing in last year's general election, said that he was "sorry" about the low turnout in the two regional elections, with only around 40 per cent of eligible voters bothering to cast their ballots.
