Canet, who is the sole rider for the Max Biaggi team, was just two tenths of a second faster than championship rival Lorenzo Dalla Porta to cross the finish line.
The victory by Canet continues to keep the title fight excitingly close at this mid-season point of the championship.
Canet leads the championship by just three points on 148, ahead of Dalla Porta on 145 points.
A stretch away is Sic58 Squadra rider Niccolo Antonelli in third on 98 points.
Antonelli’s performance this race was a definite highlight of the day.
Although Antonelli qualified third, after his bike stopped at the start of the warm up lap he was forced to start from pit lane.
In an unfortunate turn of events, Antonelli’s starting position was thus altered from first row on the grid to last.
But he made up ground and regularly clocked in the fastest lap time over the 18-lap course.
Antonelli finished in fifth position from a pit lane start that saw 29 riders take off in front of him.
Dalla Porta didn’t have a great weekend in practice and started 15th on the grid.
He too, however, successfully pressed forward and caught up to first with nine laps remaining.
The last few laps saw Dalla Porta, Canet, Tony Arbolino, Antonelli and Jaume Masia in constant competition at the front.
The race also saw an unusual number of riders crash out, with eleven not managing to finish.
As always in Moto3, the last lap delivered an intense battle for the top podium spot.
Arbolino caught Dalla Porta who led on the final lap, but a small mistake by Arbolino on Turn 9 left a gap for Canet to slide through and successfully go on to win.
Only one second split the top eight finishers.
Biaggi, who does not frequently attend races, was present at the Czech Republic GP to witness Canet’s second win for 2019.
“What a great ride for Aron… it was a clever race,” Biaggi said.
There will be no rest for the riders with the Austrian GP taking place this Sunday, August 11, at 10:00 pm for the MotoGP category.
