Draghi laid a wreath on a monument to the victims of the earthquake and attended a Mass in remembrance of the 303 people who died in the disaster.
Ceremonies also took place in other badly hit villages, including Accumoli and Arquata sul Tronto, near Ascoli Piceno.
The 6.2-magnitude earthquake struck at 3:36 am on August 24, 2016, destroying much of Amatrice and other towns on the borders of Lazio, Umbria, Marche and Abruzzo.
The quake killed 303 people: 299 of whom died under the rubble that night, and four in the months following the disaster due to their injuries.
Some 140 towns and villages were damaged, while 388 people were injured and around 41,000 displaced, many of whom are still waiting for their homes to be reconstructed five years later.
Draghi said reconstruction works were making progress and would speed up with incoming EU funds.
