The home team went ahead in under five minutes thanks to an own goal scored by Charles De Ketelaere who was struck by the ball from a corner with the deflection going in.
Six minutes later and it was 2-0 through Valentin Castellanos who finished from close range thanks to an excellent cross by Felipe Anderson.
Ederson halved the deficit in the 33rd minute with a header from a Matteo Ruggeri cross.
Atalanta equalised through Sead Kolasinac in the 63rd minute with a looping back post header.
With seven minutes of regular time remaining, Lazio scored the winner through Matias Vecino, whose volley from close range was too much for Atalanta keeper Juan Musso.
