Modena went ahead in under four minutes when Luca Tremolada side-footed in Jacopo Manconi’s looping cross.
In the 34th minute things got worse for the visitors when centre back Hjortur Hermannsson was shown a straight red card for a foul on Abdoul Guiebre who was otherwise through on goal.
Modena sealed the game in added time when Fabio Gerli ran down the left wing, evading three players before crossing to Luca Strizzolo who had an empty net waiting.
Pisa are on three points from nine, while Modena are on a perfect nine points.
